| Kursens lärandemål | After the course, the students will have an overview of modern systems biology and its application to cancer studies. Students will also be able to apply systems biology tools in biomedical research (databases, analysis of dependencies and networks, computing). |
| Kursens innehåll | The course will include lectures, seminars and practical training. Lectures will be delivered by scientists actively working in systemic analysis of cancer, development of tools for systems biology studies and in practical applications of systems biology to treatment of cancer. Leading scientists from KI, Stockholm, Sweden, and from abroad will be invited. The course will include the following blocks: 1. How to define Systems Biology? Overview of the development and current views on the definition of the field of Systems Biology. 2. The modern understanding of cancer origin, development and treatment. 3. Modern tools of systems biology in application to biomedical studies. This block contains practical training in use of tools for a large-scale analysis. 4. Systemic approach to understanding cancer: examples from studies cancer-related regulatory processes. 5. Practical applications of systems biology in drug development: identification of targets and personalization of treatments. 6. Summary of the course. |
| Arbetsformer | The course will include lectures, seminars with discussions between students and lecturers, work with literature and practical training in a large-scale analysis. |
| Examination | Written examination, which will be designed in a way to ensure that the learning outcomes are reached. Questions for the examination will be prepared in collaboration with lecturers. After written examination, discussion with students will take place to ensure that all objectives of the course have been achieved. |
| Obligatoriska moment | Lectures, seminars and practical training sessions are compulsory. Absence from compulsory parts will be compensated according to instructions by the course organizer; lectures - by a written review of a missed subject, seminars - by discussion with the course organizer or lecturers, and practical training - by experimental work and a written report. |

This plan may be changed to coordinate the course with other Systems Biology activities, e.g. COMPAS. This plan is to suggest areas and activities to be covered by the course. .. Day 1 . . Definition of systems biology . .Systems biology as the study of systemic properties; properties which appear as results of the interaction between components of a system. History of systems biology; wholeistic biology, electronic and computer engineering. Introduction into systemic properties and its elements (wiring sets ¿ feedback, feed-forward, toggle switch, bi-stability, robustness, sensitivity and fragility). Introduction into examples of processes which are results of systemic properties: control elements and features Basics of network biology Introduction into states that result from systemic properties (normal development, diseases). (2 lectures of 45 min each; Serhiy Souchelnytskyi and invited lecturer) . . .Modern ideas of cancer origin and development . . From two-hits, oncogenes and tumor suppressors, sequential clonal vs accumulated tumorigenesis steps, cancer stem cell theory to experimental results on tumorigenesis in vitro. Overview of roles of genes, RNA, proteins and metabolites in tumorigenesis, at the systemic level. (4 lectures of 45 min each; invited lecturers working with cancer). . . Day 2. . . Tools of systems biology in application to biomedical studies . . -Databases; cancer genomics projects, proteomics and metabolomics databases (TCGA, expO, SwissProt, EBI/PSI, KEGG). (45 min; Serhiy Souchelnytskyi, Andrey Alexeyenko). -Analysis tools (FunCoup, Cytoscape, Ingenuity; overview and in-depth with 1 or 2 tools) (45 min, Andrey Alexeyenko, Garbriel Östlund). -Computing (modeling) describe main blocks involved in generation of systemic responses, control elements and features: feed-back, feed-forward, bi-stability, show how they work. Basics of network biology. (45 min, 1 lecture). -Practical work with tools (e.g. FunCoup). Students will be given tasks to work on projects; these projects may be related to student¿s projects or will be proposed by lecturers. (3x45 min; Andrey Alexeyenko, Gabriel Östlund, SBC). . . Days 3 and 4. . . Systemic approach to understanding cancer: examples *Systems Biology of TGFbeta signalling (Serhiy Souchelnytskyi) *EGF and MAPK signalling, and their systemic analysis. *Modeling of protein-protein interaction networks *Modeling transcriptional responses (2 lectures) *Mutation analysis: distinguishing between drivers and passengers (Andrey Alexeyenko, KI) *MaxLink in cancer (Gabriel Östlund, SBC, SU) *Modeling of drug responsiveness *Cell cycle *Apoptosis *Modeling of colorectal cancer *Cancer genes and proteins *Large-scale interrogations *Discussion with students, questions, suggestions and comments. (1 h at the end of the each day). . . Day 5 . . Practical applications of system biology in drug development summarizing the course Lectures about application of systems biology by pharma (2 lectures) Writing of the examination test (13.00-15.00) Finish with summarizing and answering questions (15.00-16.00) Summary of the course (16.00-16.30) |
